I'm a self employed director of a company and i cycle to work. Is it possible for me to qualify for the scheme when i own the company?

Yes, if you take a salary.
And even if not, the company can still reclaim the VAT (if registered) and perhaps offset a percentage of the bike's cost against tax as a company asset.
EDIT: To add I am not an accountant and although doing the above myself this year, have yet to submit it.
