Every time I put the front wheel back into the fork the disc will be out of alignment. The other day i realise by rotating the axle (not wheel and hub) I can find a position where I don't need to realign the caliper.

The hub is an XT and the disc near enough true, is this a bent axle? Is it replaceable / fixable?

Sounds like it, though rare, and spares usually available.

Take out the axle, give it a clean and roll it over a flat surface. That'll confirm whether it's bent or not.
