I've got twin starter batteries in my van, in parallel. If one battery won't hold a charge, am I likely to have any charging problems- should I just remove the second battery and tape up the terminals, or is it ok to leave it there?

Remove the dead battery, the reason it's not holding charge is because (most likely) it has developed a higher than normal self-discharge rate (internal shorting etc)- this will pull down your larger battery. If they're in parallel the only issue you may have is that your charger may now become a sledgehammer for cracking the nut of one battery, cooking it during charging if it's not a very intelligent one, rectify it fairly soon and you'll probably have no issues.

While it's out check its electrolyte levels, it could just be that it's dryed up (for some reason, usually not good reasons but worth knowing).
