Can anyone recommend a roof rack for SC Hightower V1 frame so I don't need to take bottle cage on and off each time ?

Sort of. I solved this by swapping to the fidlock bottle system rather than changing the bike rack!

I have a thule thrutide for my bike, means taking off the wheel though

Had a V1 Hightower, bought one of these: Inno

Still using it 4 years later. Brilliant and doesn't damage frames unlike the Thule ones that clamp the downtube.

I have a yakima highroad which holds on the wheels, doesn't look like it will take longer wheelbases though

I've just bought a Thule UpRide for my SC. Like you, I was running into issues with the bottle cage. I did buy a Fidlock which is not a bad suggestion, although the Thule 591/598 still didn't quite like it - couldn't get the clamp perpendicular to the frame on such a long bike. I was buying a second rack anyway so I splurged and went for the UpRide.

It's fine, it works well but it's more fiddly to mount the bike and there's definitely more wobble.

That Inno ^^ looks similar.

I have clamped my carbon frames for years with this style of rack. No issues. I don't really believe it's a problem with carbon frames and if anything I'd wager a thin aluminium frame is more likely to get damaged. The 598 has broader, softer 'jaws' than the 591 which probably helps a bit too.

I use a Yakima highroad for my XL hightower with 29" wheels (2.6" front and 2.35" back as I think that makes a little difference); it is pretty much at the upper limit for the rack but we get on without any issues.

Thule upride Ive used this with a xl Megatower over motorway speeds :~) and would easily take an xxl Again to frame fouling just wheel grabbing

A 598 should take an XXL Hightower, you can adjust where the arm is to fit correctly. My XL Bird Aeris fits in one and must be similar length

The Inno i mentioned fits a Pipedream Moxie Longer model with almost a 1300mm wheelbase easily.
