I've used my towbar rack a couple of times now. It's great but ive noticed the wheels and disc brakes of the bikes get pretty mucky from the winter roads, particularly annoying that it seems to cause howling discs for the first bit of every ride. Would mud flaps on the car be a reasonable solution?

To an extent it will but not stop it, the reason for the crap getting on your bikes is the area of low pressure behind your car as you zip along basically sucks all the shit up into it.
Most car mudguards are pretty shit , some of the rally ones look rediculous but actually work.
