Can I just measure the part of the shock that's exposed?

That's 57mm.

Or will it be less than this as some of the shock will always be left visible even at full travel?

I was sure my bike needed a 50mm stroke shock.

Length of exposed shaft (ooo-er) is correct.

200mm shocks can have either 50 or 57mm stroke, so it could be that the 57mm exposed shaft will only give 50mm travel.
What make /model/year is the bike?

zip tie or o-ring on shaft, deflate shock and fully compress, reinflate and measure distance from seal to ziptie/o-ring
