My MBP was about a week out of Apple's warranty (although still covered by the John Lewis 2 year warranty).
It packed in and I took it to one of the Glasgow Apple stores. Even though it was out of warranty, they replaced the HDD, logic board and RAM for free, saving me having to go through John Lewis. The repairs came to over £600 and I had the laptop back in less than 24 hours.
However, when I plugged my TOSLINK optical adapter in the next day, the end broke off and stuck in the 3.5mm jack.
So, I took it back to another Glasgow Apple store and asked if they could get it out. The guy asked if he could have a bash at getting it out and took my laptop through the back.
When he returned he said it was not coming out and I would need another new logic board! However, Apple again said they would do it FOC.
But....when it came to booking the laptop in for service a few moments later, the guy sheepishly started to talk through the cosmetic damage on the laptop (they have to do this whenever they book stuff in). I noted that there was only 2 tiny hairline scratches on the base. However he asked whether I knew I "had a dent next to the trackpad"? I took the laptop back from him for the first time since he took it though the back and sure enough there is a decent sized dent near the trackpad. It wasn't me or the other store, I checked the laptop.
The guy told me that I might want to "take it up with the other store".
So now I have my laptop back, with Apple giving me around £1,000 of free out of warranty work, but now I have a pain the ass dent next to the trackpad.
It's pretty unsightly and will definitely be an issue if I ever sell it on.
I'm pretty sure the guy did it when he was having a bash at getting the TOSLINK adapter out, but I don't want to seem petty after getting so much FOC.
Not sure what to do. Also don't really want to get the lad into trouble.
Would you complain or just leave it and be grateful you didn't have to bin your laptop?
TBH if they hadnt carried out a shed load of work for free I'd be moaning, but they have so I'd STFU on this occasion.

I'm guessing the second time you took it to iRepair or somewhere similar?
Getting two free logic boards seems pretty good, especially when last year they refused to replace mine even when my machine was within a serial number range for a GPU issue.
For the amount of FOC work they've given you I'd be pretty happy that all I had to give in return was accept a dent!
If it bothers you then complain - Apple are the biggest company in the world and make ridiculous amounts of money. If it were an LBS causing a bit of cosmetic damage to my bike whilst trying to do me a favour I wouldn't take it any further, they're on small enough margins as it is. Apple though? screw that, I'd want it sorted at their expense...

Yeah, how on earth can one of the biggest cities in the UK, with one of the largest retail offerings possibly support TWO of the same shop??!!!

Would Apple have done the work on the machine anyway given it was under JL's warranty? Sounds like doing it for you in the shop saved them time and money processing the claim from JL. They guy damaged your stuff, complain away.
I would complain as in the first instance you shouldn't have needed that amount of work on a computer that is just over 12 months old. Look up European law regarding guarantees and fit for purpose, thats probably why they did the work. If it was dented by them then complain as they are trained technicians and damage by their staff will be a calculated business risk. Also remember that repairs that cost £1000 will have only cost them a fraction of that. It might cost £100 -£200 for a new case but to them it will be only a few quid.
Just complain and get it sorted - it's not like you want to be mates with them is it?
