Had my LBS fit my anglset and it isn't completely flush with crown so the cups must be slightly out of line.
Do you think its possible to use one of those soft grip things you get for opening difficult food jar tops to slightly twist the top headset cup to align it?
I get asked more bizarre questions than that every day.

2.Take it back for them to have another go
3.It's unlikely to make any difference as the bearing is on a gimble.
4.Get used to it constantly creaking (they just do).

As to your question, have a go, if it's wonky anyway you might as well try.
Do them a favour - take your forks also at least then they can set the headset up , almost impossible to check the cups are "aligned" by eye
