Would probably have to be a 2 stage thing - find something to go to lossless WAV and then you should be able to drop straight into iTubes to convert to Apple lossless

[color=blue]With the right components installed (converter and ALAC decoder), it will decode/convert FLAC to .wav and decode Apple Lossless, but not sure if it will encode direct to Apple Lossless so you would have to do the iTunes convert mentioned above.
It's also a pretty decent media player.

Not 100% sure, but try Audacity out, pretty sure it can do as required.
Or try the free 30 day trial of Sony Soundforge (it's only about £30 to register it afterwards if you want to anyway).
