I am installing cables and housing on a 2009 Rockhopper.
If I run the cables and housing on the opposite side of the frame to the shifters, the cables will cross under the down tube. If I run on the same side the rear mech cable touches the chainstay. Like this:

On my rockhopper, the cables do indeed cross over under the downtube. Never been a problem.
i seem to remember spec's used to cross the cables on the down tube. i hated it and changed mine.
it wont effect you shifting as it looks like its only just touching you taped up chain stay.

Sorry, I just want to make sure I'm doing it correctly, I'm not very good at maintenance but thought I'd give this a bash and it just seemed counter intuitive.
I will swap them round, if that's the way they're mean't to go.
Originally intended to cross.....but apparently not the end of the world if they don't....would imagine they are more laterally "exposed" though with a straight rather than crossed course. My current rockhopper project is to enclose cables completely and route under top bar to avoid the bare cable/under bottom bracket thing all together...... 2 x episodes of complete cable seize in frozen mud under the bottom bracket this winter have been my motivation.....
