I just brought a set and it comes with one metal ferrule per side. There is a picture on the box showing the rear mech with a plastic ferrule and a barb going into it. I am right in assuming the metal ferrule goes in the shifter?

Yes that's right. The shifters (XTR at least) come with a range of plastic bits for different scenarios explained in the docs at SI.shimano.com. The rear mech (again, XTR but I think XT as well) comes with a long tailed ferrule to stop mud getting in.
