I'm using a 10 speed long cage mech and a mech extender to run across a 10-50 cassette. Works really well, but Ive also got a 12 speed shifter and casssette with the same ratios. Is there any reason why my rear mech wouldnt work with the 12 speed shifter (both Shimano), and cassette?

Yes, because the amount of cable pulled by the shifter is different between 10 and 12 speed.
It won’t work I’m afraid.
