The bike I am buying comes with a compact crank 50/34 or double crank 53/39. Does this refer only to the teeth numbers or is there more difference between the compact and double set up ?

The BCD of the rings is different, so you can't swap just the rings, but fundamentally yes, the only difference is the number of teeth.
Compact is more versatile unless you're somewhere flat.
