I'm about to build an everyday commuter bike (city). I dont have a lot of money to spend but overall i'm looking for a bike with:
Flatbar (riserbar)
1x10 speed solution
Hydralic breakes
Full fenders
I'm thinking of getting myself a Kaffenback frame and putting on some mountainbike parts. Is there anything i need to have in mind???
I have a spare deore-wheelset (29") - Is there any disadvantages in putting some MTB wheels on a road bike?

Should be fine, mostly it's the other way around, road stuff doesn't work with MTB's (chain line is too narrow).
The only stumbling block is geometry, road bikes have top tubes about 3" shorter than XC bikes for a given size to account for the offset from the stem to the hoods, and the headtubes are typically longer too. This will give you a very upright riding position, great around town, less fun over long distance.
The other alternative is any old XC frame, CX tyres should fit in the frame on 29er wheels without any issues, road tyres certainly do as long as the rims aren't too wide for them.
