I have a pair of gore tex army over trousers which I'm considering cutting down to 3/4's for on the bike over the winter months.

The plan was to mark where they should be cut off, (possibley angled cut to minimise bunching behind the knee) then sew up the hems at the bottom. I wondered if it is possible to somehow tape the seams instead?

Does anybody have any suggestions or experience in this?

you can buy seam tape which should hold though i'd stitch for a proper job

I made 3/4s then normal shorts out of mine - tape and stitch - good job

i just left mine unhemmed, works fine with no fraying etc and less likely to rub than a hem

and yep i also angle cut mine to reduce bunching behind knee

I cut a pair down to shorts and didn't tape or stitch them and they have been fine.
