Ok so I've created a GPX of this route and plan to ride soon but does anyone know if the north eastern loop, just south of Leatherhead over Box Hill rides best clockwise or anti-clockwise ?

I also note that the medium route PDF here [url] http://www.singletrackworld.com/trailguide/uk/south-east/the-north-downs/ [/url] is actually the hard route and presumably a mistake.

Yep, it is a mistake.

Looking at the actual hard route PDF and given the route is like a figure of 8 intersecting at Ranmore, I'd do the Norbury Park and Box Hill bit clockwise and the Peaslake, Holmbury, Pitch bit anticlockwise.
