Summer shoes do not make my knee hurt, winter waterproof ones do.
Whilst I am trying to work out what in terms of cleat position/pedal/bike change has caused this I thought sticking with the known OK shoes might be the first step.
Recommend any?

Anything neoprene will be best. Craft siberian are pretty good, although I've got the new dhb extreme overshoes and they look very similar and cheaper.
Your feet will still get wet in overshoes, unless its just road spray you want to stop. Neoprene keep them warm, which IMO is more important. Still prefer winter boots mind.

Myself and three mates all use these http://www.on-one.co.uk/i/q/CLPXOSH/planet_x_neoprene_overshoes
Cheap and very effective, into the second season with them now.
