Clarence issues with it in the traditional way - will it cause an issue ride wise (head says no) if i swap it round?

Usualy the air end should be next to the swingarm as it's lighter thus reduceing the un-sprung mass, but plenty of designs put them the other way arround. so as long as the mounting hardware fits.
might marginally increase unsprung weight 😉

Very slight change unsprung mass, but very unlikely to be noticable 😉

only other thing is protecting the stanchion, and lube. an upside down shock the air can lube is going to pool away from the seals?, not great. but maybe less will escape and enough will vaporise. dunno.

This won't be an issue if you turn your bike upside down when fixing punctures.
An upside-down shock is the same as a fork, so that shouldnt be an issue.
Inertia of additional compressed air will counteract any unsprung mass losses. Honest.
It will depend on the construction of the suspension unit. The good old instant bend Gas Girling motorcycle suspension unit had no damping if fitted the wrong way up.
Whereas I have an inkling we are talking about a RS Monarch RT3 mounted in line.
