Understand eye to eye length is going to have to be the same but will a few mm difference in stroke length be a problem?

Depends on our frame. Few mm more compression could ruin your frame.

less travel, should be ok, but more travel (depending what bike) you run the risk of swing arm/linkage/frame clashing.

may foul the frame, stroke lengh is normaly timesed by wheel travel depending on the leveridge ratio so a 2-5-1 frame with say 5mm extra stroke is 12 1/2mm or half an inch extra travel at the wheel which may foul seatube/linkages and bork your frame, if you can' fit the shock without a spring/air and compress it and see if it fouls anywhere
