Just put a new KMC chain on expecting to need a cassette as well . That's fine no skipping but it's catching on the jockey wheels . They are fine , no stiff links , flipped the chain over still the same . It looks like the chain isn't sitting down in the teeth of the jockey wheels centrally . I think I've had this before is it just that the new chain needs to bed in and it may take a while ? Rode it for 17 miles yesterday it seemed slightly better but I guess now I've flipped it I've got to start again ?

It's more likely that your mech is out of line/worn.
Check the hanger is straight first (By eye often isn't enough) My guess is that it's slightly twisted rather than bent inwards, that's where I'd start anyway. It's amazing how many times a slightly bent hanger gives grief like this.

Are they narrow/wide jockey wheels? Could be the links and teeth aren't matching up.

Yep on the SRAM 11/12sp, mine are worn and sound rough if it skips one out

No mech hanger as such , it's a Ti Kona frame that you can run singlespeed so as well as sliding dropouts the rear mech hangs from a plate about a 1/4" thick , can't see that being bent ! As for jockey wheels it's an XT mech with standard jockey wheels . Was working fine with the old chain will have a fiddle with rear mech adjustment .
