The shiny and smooth coating on the axle of my ultegra ht 2 chainset has come off. As expected, the chainset feels really rough in the bottom bracket now.
Are these fit for the bin or can anything be done to repair/replace the coating on the axle?

Shouldn't be related - the axle doesn't turn in relation to the BB, unless the BB's totally seized, in which case you've got bigger problems.
If it feels rough you need a new BB.

Sounds like the axle's turning in the inner bearing race, which it shouldn't do.
I suggest seeing if the bearing is actually turning.
Probably time for a new BB.
BTW It wont do any real harm to the axle unless its massively scored.
