My hip flexors are aching and a little sore. I experience it while on my bikes too (mainly when I bring my knees up)on the peddle stroke. would making my saddle higher help?

Stretching won't really help - you need to do core stability exercises that will build those muscles up.
I'd suggest leaving your saddle where it is. At a guess it's more likly they are sore due to use beyond what is normal for you.
Have you been pushing it harder, riding more recently? Also if you have started uping your cadence then they would be working more to maintain stability in your leg.
