I'm swapping wheels around on my two MTBs. Same cassettes, same size rotors, but one is Avid Elixir R and the other, XT. So I'm currently riding with Elixir brakes with an XT rotor.
Is there any problem with this, or should I just buy two more Avid rotors and use them?

Rotors will be fine if they are the same size.
You might have different offsets on the hubs though which means the brake will rub badly when you swap the wheels.
If you have post mount brakes then it a 2 minute job to sort it though
