just having a dabble with flats from spd's and I find that it feels better to lower the saddle say half an inch compared to spd saddle height if you get my drift ! ...is it me ?

Me? No

But I don't ride that much on flats but when I do its the same - heel on pedal, arse on seat, knee just straight

Its normal. I run my saddle lower when on flats compared to clips, about half an inch too!

Same here, when I move back to spd's my normal pedalling height is about half an inch higher. My flats are really thin which prob accounts for a bit of the difference.

I think I like the feel as I seem to be in the bike more rather than on it

Also depends upon the profile of the pedal of course...

Need to make sure that you change position of foot compared to SPDs, foot should be more centralised on the pedal than being clipped in. Plus SPDs stand proud of the bottom of your shoe unlike flat shoes, so there will be a difference
