So we have a month to Japan and accommodation has fallen through....so out plan is
Tokyo 4 days
Kyoto 4 days
Then we were going to
Nagasaki and south for 4 days
Kanazawa 2 nights
Toyko 3 days
We have a problem in Nagasaki and the south
Is it worth going down to Nagasaki....and Fukorama area
Or
Spend a extra night or 3 days in Kyoto
Then a night in Nara?
Or go to somewhere else however those days are Friday to Monday and accommodation is thin.
Any ideas?

We spent 3 days in Kyoto on a shorter (12 day) trip this May. Would gladly have stayed longer, if that's any help. Very well connected rail-wise if you were to use it as a base.
We stopped in Osaka for a couple of nights which in hindsight may have been better spent in Kyoto (did enjoy Osaka though, in a mental-busy gian-neon-signs kinda of way). Didn't really have time to venture further south.
If you've time in Tokyo pop into Blue Lug at Kamiuma. Super friendly shop.
Would go back in a heartbeat.

Is it worth going down to Nagasaki
It is, but I wouldn't lose any sleep over skipping it and spending more time in Kyoto or Tokyo.
I'd split the time between Tokyo & Kyoto as loads to see in both.
Perfect time to be going to Kyoto.

An option would be to head to Kamakura and/or Hakone for a night, an Onsen in Hakone is a popular choice. Also Nikko is very nice.
