hi , ive recently started using spd's ,and i'm starting to get some discomfort in my knees.
am i doing something wrong, or should i go back to flats?

are you sure you have the cleats adjusted correctly?
Are they shimano or one of the others (which?)
if you have a fairly lazy pedal action you need something with some float to allow your heel to move whilst you;re pedalling.
Set your spds up properly.

I set mine up so that the cleat is below the ball of my foot. I then adjust them so that I can feel a bit of resistance from the pedal when the heel of the shoe is touching the crank. Works for me.
Persevere with the spds, it's just clicked for me after years on flats (no pun intended), as above play around with the cleat position, and get the stiffest shoe you can afford, it could also be saddle height.

this can be difficult to set up sometimes... might be worth getting some help or a professional on the case.
can you feel wheter your foot is comfortably within the float or does it touch the extremes of movement - if the latter then they may need adjusting. you might find if you tighten them that this is easier to feel.

Set the set screws very loosly, give them some lube, fx teflon, or dry, ultimately, i also had quite sensible knees, time atac pedals was very fine for that.
Been using them for 25 years and never had a problem, started with Looks on my race bikes.
Just adjust them, i think you can get different cleats with more movment.
I had some knee discomfort when I first started using SPDs (9 or so years ago) but since then it has vanished. In my case I imagine my knees were just getting used to the extra strain.
Could be set-up though, if it gets worse not better then try adjusting.
Persevere. SPD's are kinder to knees than flats if they are set up right. Flats have no float at all and it's easier (for most people) to spin smoothly with SPD's which reduces pressure through the knees.
